In Jan I stayed for 4 nights at the PH Tokyo two with points, two paid. The Hyatt agent applied one suite upgrade for the four nights. So I think it can work if the agent knows how to do it?
The other situation where this is helpful (a variation of the points + certs case) is if you are redeeming a stay for more than one night and using free night certificates for all of the nights -- in which case you are committing to not use suite upgrades anyway, but I believe this is the only way to actually book such a stay in a single reservation online.
I don't know why suite upgrades can't be applied to any reservation. It's so annoying and punitive. Please change this, Hyatt!
Bingo! This is the answer. Always call the hotel directly and ask to apply the suite upgrade. I learned this at the PH Tokyo as well!
Something similar to this has been possible with Marriott for years. This said generally it is not a good offer/deal to combine cash and points but to be able to use a free night coupon and points or cash for the other nights in one reservation could be very useful.
