    What is the best way to book hotels that are not part of a chain where one can get points and frequent stayer benefits?
    Same question about small non major airlines that are not part of an alliance?

    Well most online travel agents should do the job just fine, unless you are looking for something very special.

    Expedia
    Kayak
    Skyscanner

    Then there is websites that allow you to earn air miles on hotel stays. Sometime more limited in what room that are available and price might be higher
